So I have one 120mm fan on the back of my computer, and I just ordered another 120mm for the front, and an 80mm side fan to replace the one that broke.
My question is, I have intake for the back fan already in place, and I plan on putting the front one on exhaust, but what should I set the side fan to?

What? You have those backwards. Intake in front, exhaust in back and top.

intake makes more sense to me. exhaust would only interrupt the flow from the back to the front. at least thats what I think.

well if he doesn't have enough space between wall and back of the case it's probably better to let the air flow from back to the front so the heat doesn't buffer between wall and case.

This is the exact case I got, and it came with intake on the back.

I'm willing to change the fans around, I just wasn't sure what settings would be optimal for my case.

This is the exact case I got, and it came with intake on the back.
if it's designed like this then don't change the flow direction.

I recommend intake in the front, and the back and side for exhaust, because an intake in the back is slightly blocked and doesn't generate very good airflow. My case (http://www.newegg.com/Product/Product.aspx?Item=N82E16811129058) has a back exhaust, top exhaust, and two front intakes. It's never had any dust or temperature problems since I upgraded. My old one had a back intake and a side exhaust and the airflow was dreadful.

Okay, new case came in.
So I took the old 120MM fan from the old case and mounted it as an intake on the front of the new one, replacing the 80mm they had standard. Had to turn the side fan around to make it exhaust.
So far, I love it. Dropped my CPU idle temperature from 75 to 50. And under full load it reaches about 87 after 20 minutes.

I do. But it's loads better now that it was. I was reaching TjMax a lot. Which is really bad as you well know. Planning on getting a new CPU cooling factor. This standard one just isn't cutting it. xD
Should drop it another 10-20 degrees.

I could, and I know it's better cooling, but I'm not really comfortable with it yet. I'll probably get an entirely new system from scratch first, and then try it on this one.

I had some heating issues with my CPU once, and it turned out that my CPU Heat sink was improperly placed and a little loose, which caused bad airflow to the processor itself. It's also possible that you might need to apply more coolant to the top of your processor, which only costs about $5-$10. I would check that before I bought an entirely new CPU Fan, because mine is overclocked 20% and it's got the normal stock cooler.

Yeah, my original heating problem was the stock heatsink was a little loose. And there's almost TOO much coolant on the top, freshly applied. I've been working on this heating problem for about 3 weeks. It's gone from idle-ing at 90, to idle-ing at 40. So it's almost fully fixed. =D

Oh, I know that. Hence saying ALMOST too much. I just cleaned a little off, and it's still about the same idle.
